You don't lose the skills you've learned, you lose the ability to regain the devotion necessary to use them. It actually seems quite obvious to me - if you aren't devoted to the Church and it's Patrons, then you aren't going to be able to use the powers of devotion.

As far as the Priests being the only ones able to do it? The guild isn't doing it, the Church is. And believe me, it's a much greater commitment to be a member of the Church than a member of a guild. (By the way - yes, excommunication affects Paladins, too.)
